DESCRIPTION The Department of Pediatrics is one of the largest departments within the School of Medicine with approximately 250 Faculty, 127 postdoctoral fellows (both MDs and PhDs) along with over 320 support staff (not including hospital staff). In addition, the Department has 68 clinical residents distributed across the Divisions. The missions of research, education and patient care are intertwined, and are integral to the goals of the department. The Department manages a university-affiliated children's health system with the physicians and leadership of the University of California, San Diego (UCSD), Rady Children's Hospital, and Rady Children's Specialists of San Diego, a Medical Practice Foundation, unifying pediatric patient care, research, education and community service programs. Under supervision, the Bioinformatics Programmer supports the development of two NIH-funded platforms, PanKBase and Common Fund Knowledge Center, both of which involve the collection and processing of genomic and other experimental data, recording detailed meta-data, establishing reproducible data processing pipelines and quality control standards, developing databases, web interfaces, APIs and other tools, and working collaboratively with other groups involved in these projects The incumbent uses professional bioinformatics concepts. Applies computational procedures to resolve a variety of analysis and research issues. Works on assignments of moderate scope where analysis of data requires a review of a variety of factors. Assists in additional analyses as needed to achieve research objectives. Bioinformatics Analyst
POSITION RESPONSIBILITIES: • Utilize existing pipelines to process and analyze high-throughput sequencing data, including amplicon sequencing, bisulfite sequencing, metagenomics, viral integration. • Manage, organize all bioinformatics sequencing data in the lab. As a software engineer on our team, you will be responsible for collecting requirements from clinicians, scientists, and technologists to develop new or maintain existing functions and features to support clinical laboratory and downstream engineering teams. We develop applications needed to support lab operations, and clinical data curation while serving necessary data to all downstream systems. You will work closely with the clinical laboratory, computational biologists as well as other software engineering teams to improve patient care. You will! • Develop LIMS workflows to support lab operations (Java). • Develops plug-ins, RESTful APIs, standalone applications, and Web interfaces for the clinical LIMS system. • Research, design, and implement continuous integration frameworks as health-check for production clinical LIMS. • Design and develop software and databases as part of bioinformatics and biomedical informatics data storage, visualization, processing, and analysis systems. • Design and implement features (algorithms, data structures, database access, visualization, user interface) and add modifications to existing mathematical/scientific applications. The successful candidate will be responsible for genome analysis, algorithm development, and innovative cutting-edge cancer research conducted in the Imielinski Lab and Perlmutter Cancer Center. Job Responsibilities: Assist in preparing concise presentations of computational results. Work with the Perlmutter Cancer Center cancer genomics team to integrate different types of genomics data. Adapt genomic data analysis pipelines in a rapidly evolving research environment. Assist in the design, implementation and execution of novel algorithms in lab centered and collaborative research projects. Assist in the design, implementation, and execution standard pipelines for routine genomics data analyses Perform robust data quality control and validation. Develop expertise in various types of sequencing data analysis (e.g. , whole genome sequencing and 3D chromatin data from short and long reads, optical mapping, and single-cell sequencing.). Other duties as assigned. Work closely with bench scientists to understand and help accomplish their research goals. Minimum Qualifications • Bachelor’s/Master’s/PhD in computer science, bioinformatics, or equivalent experience • 2+ years of software development experience, including experience in computer science, bioinformatics or other applied science • Documented track record delivering and deploying large-scale informatics production solutions in the cloud using AWS/Azure and Docker • Experience implementing bioinformatics pipelines using scalable cloud solutions Familiarity with Nextflow is a plus • A strong knack for creating visually appealing UX/UI, and ability to abide by clear design rules • Understanding of NGS technology, and downstream -omics data analysis (RNAseq, ATACseq, ChIPseq, etc) • Familiarity with designing, maintaining and implementing relational databases. Experience with NoSQL databases a plus • Proficiency in working within a Linux/Unix environment Additional Information: • Location is flexible, within the US • Lilly currently anticipates that the base salary for this position could range from between $80,000 to $240,000 and will depend, in part, on the successful candidate’s qualifications for the role, including education and experience.
