Position Summary We are seeking a Bioinformatics Engineer to advance our modeling efforts for therapeutic immunogenicity. Immunogenicity is a challenging protein property to predict, with complex underlying biology and wide-ranging data types and modeling needs. This role is an exciting opportunity to work at the rich intersection of machine learning, immunology, and protein design in a fast-paced and empowering environment. The successful candidate will explore model architectures and data processing techniques to improve our modeling capabilities, work with immunologists to incorporate novel assay data into models, and work with machine learning scientists to integrate these models into robust computational protein design workflows. Key responsibilities: • Train novel machine learning algorithms on in-house experimental data. • Build sophisticated data pipelines to process and transform novel assay data. • Research and implement ideas for new model architectures and data types. • Contribute to computational protein design workflows for candidate therapeutic proteins. • Develop and maintain production-quality code. • Present progress from scientific work in regular research meetings. Qualifications: • MS with 0+ plus years, or BS with 2+ years experience; Degree in Computational Biology, Biological Engineering, Computer Science, or a related field. • Deep experience working with biological datasets, including data normalization and interpretation of results. • Experience with machine learning and/or statistical learning techniques. • Proficiency in Python and experience with pandas/seaborn, dplyr/ggplot in R, or similar. • Understanding of diverse biological systems. Nice to have: • Experience working with modern deep learning frameworks (e.g. in PyTorch). • Familiarity with immunoinformatics research problems. • Experience working with immune assay data like ELISPOT, flow cytometry, and/or proteomics. • Fluency in software-engineering best practices in a team setting. Position Summary The Naik lab (www.naiklab.com) at the NYU School of Medicine are seeking a highly motivated, enthusiastic individual to become part of a team of scientists investigating mechanisms of inflammatory diseases and cancers. The successful candidate will have the opportunity to interface with a wet-bench scientists and lead analyses on large datasets generated from state-of-the art next-generation sequencing technologies including single-cell approaches. The successful candidate will also interact with a vibrant group of bioinformaticians in the Applied Bioinformatics Laboratories (http://nyulmc.org/abl). ABL provides computational support and expertise to promote innovative cutting-edge research conducted by principal investigators at the NYU Langone Medical Center. This is a great opportunity to quickly acquire high-in-demand bioinformatics skills, develop and publish new analysis tools/pipelines, analyze challenging datasets, and be a co-author on multiple high-impact manuscripts. Job Responsibilities • Work closely with bench scientists to understand, analyze and help interpret their genomic data • Perform robust data quality control and validation • Manage data sets on genome browsers • Adapt genomic data analysis pipelines in a rapidly evolving research environment • Develop novel methods for multi-omics data analysis and integration • Mine databases for hypothesis generation or validating information • Analyze various types of sequencing data analysis (e.g. RNA-seq, ChIP-seq, ATAC-seq, Hi-C-seq, bisulfite sequencing, whole-genome sequencing) Minimum Qualifications • To qualify you must have a - M.Sc. in Bioinformatics, Systems Biology, Computer Science or related field • Knowledge of biology and understanding of key and complex biological concepts (genes, pathways, cancer/immunity and/or stem cells) • Ability to work independently while collaborating and assisting the team in its common research goals • Attention to detail and ability to work on multiple projects is necessary • Experience in Unix/Linux systems including HPC environments • Scripting languages: Python (preferred) or Perl • Statistical packages: R (preferred) or Matlab. • 1+ years of experience with sequencing data (two of DNA-seq, RNA-seq and ChIP-seq) • 1+ years of experience creating customized sequencing analysis pipelines • Excellent communication skills with proficiency in written and oral English Qualified candidates must be able to effectively communicate with all levels of the organization. POSTDOCTORAL RESEARCHER IN BIOINFORMATICS POSITION SUMMARY The Furman Lab and the Buck AI Platform at the Buck Institute for Research on Aging seek an independent Postdoctoral Researcher interested in joining a highly diverse group of scientists focused on tackling aging. Proposed work will support research programs in inflammation mediated brain aging and cognitive impairment, ovarian decline... and infertility, immune dysregulation, exceptional longevity, space health, and cardiovascular aging. The goal of the Buck AI Platform is to catalyze data-enabled science and advance current knowledge on interventions and therapeutics to extend healthspan and lifespan. KEY RESPONSIBILITIES Process, integrate and analyze in-house and public domain data from various independent platforms (proteomics, genomics, phenomics, metabolomics, transcriptomics, microbiome, wearables/behavioromics). Develop statistical methods for data integration of multiscale biological data. Participate in writing research grants. Contribute to developing new models, techniques and methods applicable in the use of public sets of biological data and potentially health records as well.
